I don’t know too much about water quality monitoring. However, I am aware of two possible open source hardware solutions:

  1. Fieldkit is a modular environmental sensing platform. They have several existing modules that might help, and even if not maybe you can build on its core and add your own sensor modules?
  2. The Cave Pearl Project underwater data logger might also be helpful. This is the thread that introduces it on the GOSH forums.

Sorry if I’m completely off the mark, but hopefully this will at least stimulate some discussion.
